what are the main differences between shorty headers and long tube headers??

main diff for me in michigan..... everything
i would NEVER use anything but long tubes, twice the gain over shorty or stubby
main diff for you in cali ??? NO long tubes hold a CARB number and you'll never pass a visual

Shorties are easier to install and also are CARB legal. You will also need to change your mid-pipe if you go from shories to long tubes.
You should pick up more top end with long tubes.
