be more specific about what is shaking, and what happens when it "kicks in?"

shaking feels like the motor/tranny...
kicks in..meaning....bogs below rpms...now when it gets higher power goes back to normal

What exactly did you do to the car before you had this problem?

Do you have a CEL or SES light? For your o/r h do you have anything to kill the CEL for those o2's?
re-check every electrical connection... did you leave the battery disonnected to reset the comp?

Dont feel bad mine does this too. I think its one of my plugs (too lazy to check it out) If I let off the pedal a tad it "kicks" in before the higher rpms.

Do you have IMRC's? Did you pull codes? Tune up for your new engine?

I am having this EXACT problem right now with my car. Thought it was the plugs - replaced them, and nothing. I even got my car tuned and still have a problem. Everyone i've talked to (my opinion included) suggest a dead O2 sensor. This does not always trip a check engine light. This effects your fuel trims and will create this exact effect. But yeah, mine does the exact same thing, bogs, sometimes will even backfire if I try to give it almost full throttle while bogging, then it hits 3K and takes off. When I got tuned by Apex last friday they said I had a dead 02 - Thats my call for whatever its worth.

About $90 . The thing that sucks is that I was told to replace O2's in pairs so you always know how old they are.... Its an expensive venture. I get a deal through Ford where I can save about 25-30 bux per O2 so I'm going to use that route for me because they are so damn expensive. If you replace yours, let me know if it fixed it because I need to replace mine.
BTW - Have you done any exhaust work recently? I guess thats a dumb question considering you just put a new engine in.. you had to hook your exhaust back up. O2's are extremely sensitive and can go bad if they are jolted, dropped, jarred heavily, banged around etc. I just did my exhaust and since my car has been running like shit. I think i effed mine up when I was swapping them into my new setup.

Bad O2. I guarantee you screwed one of them up with leaving them in the pipe instead of removing them. Tools and O2's don't mix...expecially when you try to work around a O2 to unbolt a H/X pipe. I see it ALL the time...

Seriously $90 is shit on the grand sceme of things. You just popped another motor in your car,...considering all the things that could have gone wrong with that alone I'd be suckin off the o2 sensor gods for only costing $90.
Ps. go to autozone they are cheaper, besides if you can't remember the last time the o2's have been swapped that means it is time for them to be replaced.

changed motor in my car too and the exact same problem sputters below 3 grd.if u floor it, it will pop ,if u let up on the gas it will act better,an do the exact same thing all u guys listed.i did a pin test at the computer.changed injecters, computer, mass air flow, distributer, plugs, compression test, leak down test, fuel flow an pressure test ,cap rotor, coil, multiple timing test, egr, tps, throttle bdy,the only thing i think is that the pop is lean pop cause the plugs looked on the lean side.but i over looked the fuel system to the hilt.the computer is tell it to lean out for somethin.on my buddies smog machine the car is runnin way to clean with no cats.the only thing i aint changed or checked is the o2 sensers.an i did notice that the o2 on 1 side was bit loose like to tighten it an i ain't. but this will be the 3rd time i changed these suckers in the last 2 years. an those times i got codes for them an it still didn't act like this.
