I have a 98 Cobra and it has been lowered 1.5 inches and I have MM cc plates. What specs should I tell the alignment shop to use when I have it aligned? Thanks!

Depends on what you want to do with it.
You should generally shoot for the stock settings except the castor which you can usually safely max out.

yep, about -1 camber, stock toe, and 4-5 caster
