I have a 96 cobra with 400hp at the wheels what kind of trans should I buy. My daily driver I have $1200 budget.

The "best" choice would be to do a t56 conversion. The next best choice would be a TKO. I'm not sure that you could do either for $1200 though.

You may be able to find a used 3550 setup for under $1200.

TKO isn't needed unless he's running sticky tires. A 3550 will hold 400HP but I'm weary of used trannys from Mustang owners.
