im planning on getting a sct chip for a 94cobra 5.0...will there be an issue smogging the car as far as the tech scanning the computer or is a chip undetectable? is it even checked for?

Just don't mention the chip.
Also don't increase your idle speed. That will get flagged during the test. You must keep the idle close to stock (672 rpm) in order to pass.

they test 2 speed idle in HMB/coastal areas.
my car was idle hunting, but the test gave it 60 seconds to settle down, then idle for so long under 1100 but over 600

I failed with an 800rpm idle in my last 5 gas test. Had to bring it down during the test to pass.

It may seem obvious but you know that the chip can effect the emissions comming out of the tailpipe. JeffS probably wouldnt set you up with anything thats going to change the readings too much but keep it in mind espically if your car was on the edge of failing during your last test.
