i have bbk x pipe and the driver side pipe is about 1mm away from the tranny mount. sometimes it will hit and rattle. is this bad for the tranny mount?

Yes it is but only because you will go nuts and take a big F-ing hammer to it once the rattle gets to you. Have you tried to loosen all bolts from the header to x pipe and to mufflers then put something between the x pipe and tranny mount. Then tighten everything back up and remove the spacer between the trany mount. This should shift things over just enough to help. Good luck.
