Don's Automotive on San Jose @ Mission is good. They are not a Mustang shop but they are fair and do good work.
In your case any shop is probably going to charge you the hourly shop rate to try and figure it out. Good luck.

try rescino performance, 415-647-9575. they do mostly engine rebuilds and installs, but can probably help. they can also dyno it when its working again

You can try GR Performance/Mustangs in Redwood City on Spring Street. They can get almost anything running up to snuff.
