I had a few questions, what kind of problems am I going to run into if I attempt to swap a 2000 complete cobra engine and tranny into my 1996 mustang?

I have a 1996 v6 automatic I planned to either sell it and buy a gt or to do a tranny and an engine swap. The car only has 50,000 miles on it!

I think what you meant is either a 99 or 01 cobra motor. There will be no fitment issues, just a ton of smaller issues. Do you have a tranny to go with it?

Buying that combo from FR is probably worth more than the car's blue book value. I would'nt do it unless you expect keeping the car for a long time.

But like I asked before what kind of glitches should I expect to run into. Keep in mind that I plan on using the complete 2000 cobra engine, tranny, computer and wiring harness.

You're not going to find many people who have done this swap because you will soon realize you can buy a REAL 99/01 Cobra with the money you put into it. Otherwise, you're going to end up with a regular V6 Mustang with a Cobra engine, V6 brakes, V6 Seats, V6 Body, etc and absolutely no resale value. Don't forget, you'll also have to get the engine swap approved by the BAR if smog is a concern.
The 2000 Cobra crate motor brand new from FRPP is about the same price as a used 1996 Cobra. Just another option to think about.

Not all the pages are finished, but it will give you an idea of what needs to happen.
If you were going from a 2V to a 4V, I'd say do it. But going from a V6 to a 4V is more difficult since there's more parts to replace. From what I've read on other forums, it's often cheaper to just sell the car and buy a Cobra.

The 99 or 00 Cobra motors and trans setups from Ford Racing are NOT ready to run with all the wiring, computer, etc. The wiring is complete up to the harness plug at the passenger side of the firewall. You need to consider this before you plan everything around a FR setup that is incomplete. It is a great way to go if you are replacing a high-mileage motor in a 99 Cobra, if not, be prepared to go into the electrical and fuel systems to get it to run. I put one of the '99 Cobra engine and trans packages in a high- mileage '99 cobra (customer's car) and the guy loves it! For your situation, I would just buy a Cobra. The hassles with wiring and smog are not worth it when you can buy a turn key car for the same money.
