So I have a brand new ignition switch, brand new motorcraft starter solenoid, good optima battery, a new mini starter and cables, both engine grounds are good and the solenoid is firmly BOLTED to the fender apron. I put the car in the on position with all the wires connected and the starter jumps on and wants to stay running even as the motor is on. I have just under 12v at the red and blue signal wire with the key in the on position. I traced the harness back almost past the master cylinder and no visible problems. At the clutch position switch I have the black connector jumped with a small amp blade fuse. This is a 5 speed converted car to my knowledge. Any help is appreciated. Next move is to just drop it off at a buddy shop for a while but would like to see if there is a home fix for it.

Too many changes have been made that makes it a tough thing to diagnose over a forum and not hands on.
I would check for power at the S and I on the solenoid when it stays engaged.
It should only have power on start up. Also with a mini starter they have their own solenoid on the starter and I have a feeling you have it wired wrong.
You may look into rewiring it like a 93 mustang.

All the parts listed are brand new, the mini starter is wired exactly how the instructions say to do so. Motorcraft solenoids have only 1 small stud for the signal wire

Doesn't matter if they are brand new or not.
There is obviously something energizing the solenoids or the benedix is sticking.

Here it is on a 7 dollar autozone solenoid. Was told I needed to ground it better (missing 1 of the bolts to hold it on). Worked properly for 1 day and overnight it would stick on me so I would have to jump the studs with a screwdriver.
Here it is on a 30 dollar motorcraft solenoid wired all the same as per instructions of lmr mini starter kit, sanded down the fender apron and bolted it in to insure a good ground

I would check voltage readings before after the solenoid and signal wires.
That should lead you to your problem area.
