I know they are suppose to use atf, my concern is that there is now going to be residual gear oil resulting in a slight mix, should it matter now? What can I do anyways? Any suggestions on approach to this? [burnout] [burnout] [burnout]

just drain it and fill it with Dextron3..

I would just drain it, fill it with ATF, run it for a couple hundred miles, drain it and fill it again. ATF has a pretty good concentration of detergents in it. It will clean it up in there.
