So a buddy of mine that works for ford was telling me that the transmissons on 99 cobras can barely handle the power that's in the car just stock so if I do any aftermarket work it will wear out the transmission faster True or false?

I had a 2001 Cobra and when I had borla catback and ported heads and cams I did 337RWHP and 292RWTQ at Apex motorsports. My car had 20k original miles, but I put a brand new Ford Delearship factory transmission Tremec 3650 with 5k miles at most. The original one broke on 3rd gear at 40mph with no hard driving whatsoever.

Anyway, I was driving at 65mph going to a job interview in my 2nd, but new Tremec 3650. I was Calm and collect driving the car really soft while in 5th gear the tranny went out.

I drove back home in 4th gear, but gears 1,2,3, and 4 still made a loud noice like if marbles were rattleing in the transmission. After this I purchased a tremec TKO 500.

FYI: I broke 2 set of axles. 1st time it was with 290RWHP and my first time trying out drag radial at Sacramento Raceway. Both axles snaped out of place while stagging.

the 2nd time I put factory replacements purchased at the dealership and in 2004 I slamed the gas once in 2nd gear and in the streets with stock tires and rims one axles broke. After this I purchased Level 5 axles at $1500 dollars. The driveshaftshop sent me 28spline axles and they too broke while going around the block after install, it turns out my car had 32 spline axles from the factory and they sent me the wrong unit. My wheel actually torpedoed about 1 block away (thank god nobody was hurt). My drum and brakes were broken and the driveshafshop wouldn't pay for my loss in parts ($800) only sent me the correct axles. They wouldn't even pay for shipping...bad experience with those folks.

Tranny and axles are the weakest link in your 99 and 01 Cobra. Get a GT rear axle and a TKO or automatic.
