I plan to change the entire exhaust system from the top to the end. But I want to paint the pipes all black with a heat treated enamel paint. But, will it cause metal fatigue in any way?

This might get more attn. over on the tech sec. but i would imagine it would actually protect the piping from corrosion rather than fatigue the metal.
I did years back w/o any problems but then again i didn't keep the car for more than 5-6 yrs.
I just painted the CB not the entire from manifolds back.

I painted a set of tri-y headers a number of years ago with heat resistant enamel and it lasted all of two weeks.
I would get it professionally coated if you want it to last.

Odds are it will peel off after time.
Jet-hot coating is nice but $$ and sometimes comes with a wait period.
Just get a Stainless Steel exhaust system. Bassani, Dr. Gas, etc.
