Why do some have two bolts for upper and some only have one bolt ?????

The ones with one bolt are R intakes, the ones with two bolts are Track Heat and Street Heat intakes.

I've never seen a R with two bolt holes going through the center of the upper.

there are 2 different r's. there is a box r, and the reg r that looks more like the track heat topper.

It really may depend on how old the intake is also. We made a revision a few years back where some of the intakes only have one bolt going through the top. More than likely you do have the standard R series intake. Do you have the number off the bottom of the upper intake? If you do I can tell you what you have.
