I'v heard that the heads on the 01's flow alot better than the 2000's. Can I use some heads from a crown vic and throw them on a 2000 mustang? will I see any gains, or are mustang heads and crown vic heads different?

If you have a 2000 theres no benefit to do this. Crown Vics got the PI heads in 01 which is what your 00 mustang has, your 00 is a windsor which also has slightly different heads anyway, the valve cover bolt pattern is different, so if you went to 01 heads then youd need different valve covers. In summation you have PI heads on your mustang, which is the same as the heads on that 01 vic. The only benefit to switch to those 01 heads is for people with pre 99 4.6 2v cars.

99-04 mustang all have PI heads. The 99-00 mustang heads are only slightly different because they were made at the windsor plant, 01-04 were made at the romeo plant. So some things on the head are different such as valve covers and bolts for the timing cover. The actual design of the head is exactly the same, so power wise they are the same.

Cars besides mustangs didn't get the PI heads till after 01. So pre 01 non mustang heads are boat anchors really.
