The first mods I would do would be:
1. Short throw shifter of your choice (Pro 5.0 is myne)
2. 4.10 Gears
3. A full exhaust system including Longtubes, off road pipe, and aftermarket mufflers.

i would save your money and get a set of pi heads and cams all of those other mods are pretty much worthless but i can get you 4:10 installed with warrenty for 495.00

ASP Underdrive pulleys and a C&L 80mm mass air meter will be your best bang for buck for the engine...Next should be 3.73 gears and an off-road mid pipe....All these mods will go well with future combos...
NORCALCOBRA is right about the PI heads...The 96-98 2v 4.6 are gut-less from the fatory...PI heads are expensive and the labor is expensive too, but you will definately have more power and a better foundation...
Nitrous, blowers and turbos are great too!

I agree with NorCal, get the 99+ heads. That would leave you at a good place to start since you would be at the same levels as newer GT's.

FYI the full exhaust system gear head posted will not be smog legal so be sure to keep stock stuff to swap back on.
